Pretty tough to do that with a fly rod. The deep parts of the pool are often resting areas for fish. They will feed there, but there is typically more food at the heads and the tails of those pools. Those are the first areas to target. The fish laying in the bottom often aren't interested in feeding when they're down at that deep. They typically move to the shallower tails or heads of the pool, or adjacent run, when they are actively feeding.
Typically, you come to a pool and see the fish along the bottom. Some of the more active fish may even be off the bottom a ways, and will take a nymph or dry when it floats by. But after a fish or two, the rest simply stay on the bottom. There are ways to get down to those, such as using streamers with heavy eyes, heavily weighted nymphs and weight on your leader, adding more tippet, etc. There is no magic formula, and it may mean changing your whole setup to get right to the bottom. Even then, they may just not be in a feeding mood. But, it is always fun to try.
One other thing - often the fish in those deep pools are Whitefish. You can get them to eat, but often you need to get it right in front of their noses. They may not fight as good as trout, but they still are fun to catch.
